The big difference between a commercial 747 and a C-5 is the fact that airlines need to carry passengers and cargo, so the split of having the cargo underneath the passengers where it's easy to load & unload is one reason the difference is dictated.
If you were to split level the C-5, a good portion of your passengers would be looking at the wing root, which is not a good selling point from the airline's perspective.
You also want all your airliners to have a relatively similar location for the doors so jetways don't have to be able to swing large distances up or down to accomodate odd door locations.
